Are you talking about the icons themselves or the background?

The colour for the background of toolbar buttons when the mouse is over them is in bg in Controls.Button.Highlight

Just in case you didn't know about it, the dummy skin: http://getmusicbee.com/forum/index.php?topic=6113.msg37217;topicseen#new

Update, I have tried the Dummy skin and other skins ad the color picker etc. I cannot however seem to find the colors of the custom buttons (that do change based on active skin).

Yep, i see now it's color code isn't in the dummy skin. Sorry, i don't remember if its possible to change it or if it uses a code adding some transparency internally.
Another interesting thread is http://getmusicbee.com/forum/index.php?topic=2917.msg39307#new but i neither see the code for that buttons there
