I want to clean-up my grown music library.
What is the best way?

Simply to remove the songs / folders of CD's that I do not like anymore in the PC's filesystem?

Would MusicBee recognize automatically that the music is not there anymore
and remove it automatically from its database or maybe even playlists?

Or do I need to remove the songs in MusicBee?

Whats is the best way without having after issues or restwork afterwards?

I would definitely recommend deleting files through MusicBee - in this way all the library and any playlist entries will be removed.

Deleting files with Windows Explorer (or similar) will leave you with further work to do to clean up the MusicBee database and, while the library entries are fairly easy to deal with, playlists can get a little messy.
