Just re: continuous monitoring, what Zak said is spot on.
As to the original reported problem for "Files are not found in location". One suggestion I have - can the drive letter of your external drive change when you restart windows?

So why is it taking him two days to scan 100,000 files, and why does he need to relocate his files every time he starts the program then, Zak?

I don't know, but will concede I missed the bit earlier about the use of a USB hub. Maybe it's dodgy.
OP could run something like CrystalDiskMark to check the actual transfer speed of the drive.

I'd be interested to know if the actual problem has been resolved despite the theoretical speculation about why it shouldn't have been.
