I have the exact same problem as the original post author Benny. First 1-2 seconds are repeated and last 10-40 seconds are skipped sometimes. This started happening after updating MusicBee to 3.3.7491. Before this I was using version 3.3 update 5. I was using Avast free antivirus, but have uninstalled it. Still the issue persists. Now I have just Windows Defender on Windows 10 Education.

Here are my player settings. I can post other settings if required.

and you don't have the Silence Remover DSP plugin enabled? (or any other DSP plugins enabled)

I have no DSP plugins enabled in Equalizer & DSP settings. I have enabled equalizer only. (as shown in image below)

In the plugin settings, I have enabled scrobble to Last.fm and theatre mode (which I do not use anyway).

And the skipping happens when there is full voice and music playing in the song, not even close to being silent.

Among other things, I have enabled protected folder in Defender but allowed MusicBee.exe through. But the issue existed even before I started using Defender and was using Avast (which is now uninstalled).

I am thankful to you, Steven, for this wonderful music player that you have built. I try to help developers in any way I can. Even if there are no bugs, I suggest improvements wherever I can.

A similar thing happened to me with Spotify. I solved it by updating my sound card driver.

I changed the Preferences > Player > Output to DirectSound and I am happy :D to report that the issue is resolved for me (tested for a few days to be very certain). I do not know/remember how it was changed to WASAPI (shared).

No more changes required in Windows Defender. Leaving this information here so that it may help others.

I have a similar problem. The first 1-2 seconds are repeated at the beginning of the music. This happens when I don't click the "Next" button, but the music plays itself in a random order. This does not happen every time, but very often.
I've tried WASAPI (Shared) and DirectSound. I also tried to disable the sound card effects. All this did not help.

The MusicBee player seems to be very smart. But this error spoils the impression.
