Questions / Music conversion/tagging/replaygain automation

Hi there,
I am a long-time user of foobar2000 who has recently discovered MusicBee and so far I am very impressed how configurable the player is out of the box. I like it's also geared as a music collection organizer on top of a splendid music player.
In foobar, I had a nifty way to automate playlist organisation:
1. I ripped a CD as .wav files
2. I tagged the files using an external source or by myself
3. I converted the files to .FLAC, and had them be organized into folders, applied ReplayGain automatically at the end of the conversion process.
The file name pattern was as follows: %album artist% - %date% - %album%\[CD%discnumber%]\%tracknumber%. %title%. As you can see, the [CD%discnumber%] property is optional - meaning it won't organize files in CD1, CD2, etc. folders if the tag %discnumber% is not filled in - in case of single-CD releases.
This brings me to asking two questions:
1. Is there a way to do the same thing in MusicBee and have that conditional property in the converter similar to what I had in fb2k?
2. Is there a way to apply ReplayGain after the conversion is done? I am afraid to tick the "permanently adjust volume" checkbox as I don't want to modify the files themselves and risking ruining their quality, I'd rather do it via AlbumGain.
