Questions / Sync - files sync fast but playlists sync very slow

This is a problem which started recently. I'm syncing to an android phone from musicbee. It used to be that I would wait for my songs to sync (which was fine), and then the playlists would all quickly sync after the songs. The playlists would sync very fast (like, about 1 per second) because they are small files compared with the songs themselves.
However, something has changed recently where the playlists now take upwards of one minute each to sync. The music files still sync at the same speed they always did, but I'm left waiting for ages at the end for the playlists to sync.
The only thing I've changed recently is the "naming template" which controls where the music files are stored on the phone. I wanted all my songs in one folder, so I changed it to: "Music\<Album Artist> - <Title>".
Is this making it perform some kind of much slower check through the files in each playlist instead of just copying the playlist?
I don't see how this could be the cause, but maybe? Has anyone else seen anything like this or have any suggestions?
