If I understand you correctly, you have one library with 32,000 music files.  16,000 are 'real' and are stored locally.   You want to get rid of the second duplicte 16,000 entries from your library.

Select all files (shortcut ctrl-a), right click, choose Send To/File Rescan.

From memory so be careful, Musicbee will report something like it cannot find 16,000 files and should it delete them or not.  Choose the delete from library option and not delete from computer in case you actually delete the 'real' files!

I'm late to the game, but have you tried displaying and sorting by the Path field? Then you can delete files all at once based on location.
