I would like to have the folders sorted disregarding the "the" in some bands/group names (eg: The Doors, The Cure). This way the, "The Cure would be grouped under the letter "C" and not the letter "T".

This is not at all critical. I am very much happy with this music player as it is already.

Edit > Preferences > Sorting/Grouping > ignore words xxx when sorting by Artist, Album or Title.
Make sure to tick the box to the left to enable it. In the 'ignore words' field enter The  and anything else you want ignored separated by a comma. For example
The, ', A, (, $, #, ", “

You can also right-click on a track or album and go to the Sorting tab. You can then define how you want to sort the track, album, album artist, or artist. Be sure to tick 'enable custom sorting...' at the top of the config window.
Download the latest MusicBee v3.5 or 3.6 patch from here.
Unzip into your MusicBee directory and overwrite existing files.

If you're referring to the folders created by file organization, you'll need to adjust your template to use sort artist or sort album artist. phred's advice will help you control exactly what MusicBee uses for sort values.
