The major problem being is that the Windows Store version of MusicBee isn't installed in - C:\Program Files (x86)\MusicBee\

It's located here - C:\Program Files\WindowsApps\50072StevenMayall.MusicBee_3.2.4.0_x86__kcr266et74avj\win32

So it's trying to look for the .xml in the completely incorrect location, I haven't yet been able to find how to tell where MusicBee should search for it's files.

Any help with this would be greatly appreciated, thank you.

Uninstall the Store version and use the portable instead. Just to sure not to place it in a Windows 'protected' directory (i.e. c:\users\...)
Download the latest MusicBee v3.5 or 3.6 patch from here.
Unzip into your MusicBee directory and overwrite existing files.
