Once you include sub-folders in the album artwork retrieval filter there is no way to remove the links if you no longer want the artwork from the sub-folders to be linked. Perhaps a option to remove artwork links in tools/advanced. This way you can reset your artwork settings properly when you run a artwork rescan.
It is good MusicBee saves these links but there should also be a way to remove them.
