I want to know if it's possible to encode FLAC to MP3 keeping the original folder structure intact. For example if my input files were E:\users\Music\FLAC\SoundtrackTest\song.flac if it is possible for the output to have the folder structure: E:\users\Music\MP3\Soundtrack Test\song.mp3 also on a side note is their a maximum character limit for encoding?

Yes you can. Open up the Format Convertor and look at the options.
Download the latest MusicBee v3.5 or 3.6 patch from here.
Unzip into your MusicBee directory and overwrite existing files.
