APE files cause somekind of stuttering when I seek with the navigation bar. After the click the player stops playback then it again plays a tiny fragment of track and then actually starts to play from the place which I've chosen. Can it be provoked by ''insane'' APE compression rate?

Based on what I've read, "could well be."  People report an extremely high hit on the CPU when initially opening APE files at the "insane" compression rate.  Here is a very old thread but with some relevant discussion: https://hydrogenaud.io/index.php/topic,55528.0.html

The few APE files I have use "High" compression and do not have the "stutter" effect you described when played in MusicBee using WASAPI and up-to-date dll's.

Yes, I've re-converted original file with "extra" compression rate and stuttering is almost unnoticeable, but high quality is the best.
