I am new to MusicBee having moved from using iTunes for many years. And I am trying to get my music library organised properly. When I first started MusicBee I named the database I created, 'Music-Library'. This was also the name of the folder on my hard drive that contains all of my music files.

When I next opened the folder containing my music, I saw MusicBee's database file and other associated files inside. Worried this might cause problems, I decided to delete the MusicBee database and other files created. I then started MusicBee again, and created a new database with a different name. Now there are no MusicBee files inside my music folder.

My question is, am I likely to have caused any problems/corruptions etc with my music library, through this naming error?

If you've just deleted the library files (*.mbl,*.bak) I don't think it should be a problem.  MusicBee may create more files later, backups and library settings and such, based on your actions.
