I don't know how "mark as having no lyrics" is saved (is it written into a tag?).
But when I try to filter the files for those with lyrics (that is I include all with "lyrics: has a value") all files with this marking show up as well.
Maybe there's no way to avoid this as "mark as having no lyrics" is stored in MB's database only in which case one would have to create a custom tag into which "mark as having no lyrics" is written?

i assume you are using the "lyrics?" field, in which case the result you described would be expected.
use "lyrics?" starts with "Y"
